        Identification of homology in sequences that fall under the twilight zone (less than 30% homology) is a challenging task which could be made easier if the secondary structure information rather than primary sequence is aligned. Ostensible Recognition of Folds (Aurora and Rose, 1998) is a method that uses predicted secondary structure information as a query sequence against a database of predicted secondary structure information to improve the homology of the remote homologs.

        Here in PSSAlign we have improved the method by using experimentally determined secondary structure information instead of predicted ones. Our database consists of secondary structure information extracted from the PDB (www.wwpdb.org) againsts which predicted secondary structure information can be used as a query and proteins (or chains) with structural homology could be identified.
